I might have it! The Koopas won't be able to use the spell from the scroll, because it was already used! Mario used the spell already to turn himself into Bowser, Bowser into Mario, and Peach into Bowser Jr. By the time we see the scenario above, Junior!Peach watches from afar while Bowser!Mario managed to trick the Koopas into capturing Mario!Bowser by mistake, allowing Luigi to ambush them and foil their plans!
Even if I'm wrong, I've at least gotta be on the right track?

I might have it. Mario said he's a koopa. So if all the kooplings are there,wheres bowser jr? Apparantley hes dressed up as mario. And bowser wouldnt use the evil magic on his son. Thats why the magic will fail
