Professor Robotnik's formula for Shadow survived somehow and Eggman found them. He created Spark, but she was initially named Storm bc she was a male. She worked loyally to him to fight against Sonic until one night, she had slipped free of the lab and saw him relaxing on the beach. She didn't have time to relax, but she wanted to be free like him. So, slowly, she worked against Eggman. Eventually, she escaped to Green Hill, deciding to start anew as Spark, a female mobian.
