It seems to me that you duplicated the layer with the circles, darkened them, then shifted the darkened ones over slightly, then duplicated them again to create the shadows.
The trick to making spheres is to keep them round. Apply the shadows and light reflections to the circles directly, then they will look like spheres.
Give me a bit of time and I could make a tutorial for this if you'd like.
