Chara actually appears BEFORE Flowey. They teach you the game instead.

Chara floats around, commenting on items, battles, places, and people. They still enjoy everything from before they died.

They're fighting you at the end of the geno route because you kïlled most everybody. (The geno route in FT is a little different)
