You won't have to fight these three unless you actively aim for the violet chapter's Bad Conclusion.

Lemon periodically casts "Ultracheese," a high-level ability from the Green Chapter which restores an incredible amount of HP to the entire side.
Salt uses high-level skills from the Orange Chapter which raise Raphaell's accuracy and attack.
Raphaell uses high-level skills (such as "Placebo 3" and "Anagram 3") from the Violet Chapter which deal damage and steals away your AP.
This fight is actually designed to be impossible.
