Actually, it's the same universe! The Legend of Zelda universe is a single universe, following a timeline in which all Links are reincarnated due to the courage of the first Link who sacrificed himself to save the first Hylians from Demise into the sky. Oh wait.... you're talking about the shift in the timeline, after Ocarina of Time. That means you're correct! Sorry about that unnecessary information!
