I haven't played the game. Why does she have him trapped like that? Does she want to hurt him, to sell him, to preserve him, or does she flat out want him?

In this game, The Great Fariy is one of Link's weapons he can use. Though, in the end she keeps him in a bottle while she does all the fighting. Why the bottle? I thinks its all about irony.
