My 3DS has a scratch in the shape and size of a Ping-Pong ball I've had this for months now and it's still Annoys the crap out of me.

i got a few small lines and dots that annoy me! i alway try my best to keep the screen clean.
try having your circle pad's gray part slowly come off,
when you have a year or two of thumb sweat on it, it does that lol!

Lick your finger
Wipe it across the screen
