Pokemon Dusk and Dawn by Based_Diablo
This Pokemon game takes place in the regions of Solos and Lunas. Depending on your gender, you will start in one of the two. (male: Lunas/female: Solos) The two legendaries seek to wipe out each other and destroy the other region. You and your rival (the other character who lives in the other region) must unite the legendary Sun and Moon Pokemon.

I also have a Pokemon fangame. They are called Pokemon Heat and Pokemon Wave. The two legendaries fought, eventually the Wave legendary won. The Flame legendary seeks to get revenge on the Wave legendary. You start in a region named Itolo. Your job is to catch one of the legendaries (depending on version) and use them to defeat Team Ocean from destroying the region. Once the two legendaries meet again, they promise not to battle with each other and they let peace enter the region.

Its really cool, but I think you should either let the player or make a thing which will decide what region their in.
