Sheik is Zelda, disguised as a male Sheikah. Because Zelda is a woman, it makes sense for Sheik to be a woman as well. At least, that's what I think. Also, Sheik never described herself as male in OoT. Ruto did refer to her as a 'he' once, but since Sheik is disguised to be male, it makes sense for Ruto to make that mistake. It's been a while since I've played SSBB but I believe Sheik was refered to as a female. Not sure about SSBM though.
