In all honesty, I prefer the right side. It stands out more against the swarm of Flygon O.Cs that a few wannabe fans of yours have generated, not to mention that it looks really cool. :P

I like the right side. I mean, the left side is pretty, but the right looks /cool./ The eye is nice, and the shock of blue hair is a great contrast. I also like the markings in the right side's hair. But the left side is her original design, so I understand if you'd want to stick to the nostalgia. It's a unique color palette from other flygons.
If you're really having trouble deciding, why not make them two separate OCs?
