My best guess is that it has something to do with the animation limitation... After all, Toy Story was the very first CG animated full-length film in history.
It's called an "offset blink", and it's a stylistic choice made by the animators to make the blinking movement look more natural. I can't really explain why it helps, but it sort of does. Pixar did continue to use offset blinks in their later movies, only less obviously. They must have realized it was too obvious in Toy Story and looked kind of silly. :P
