Hooray for dumb mathematics puns! Its sarcastic, AND ironic!
Well, I didn't think it was a very difficult math concept, but I'll explain it anyway. Parallel and perpendicular lines are like opposites: two parallel lines will never cross, but two perpendicular lines make a perfect cross. Thus, the sarcastic irony.

Hmm, I suppose a "perpendicular universe" would be where two simular universes or alternate universes intersect at one given point and then diverge. For example (I'll use Phantoms In The Summer), in an alternate universe of PITS the story may take place in Canada. The characters would be different in some ways but also simular, and the events might be slightly different. However, both universes at one point intersect, with the regular PITS going on in Australia while the alternate PITS going on at the same time in Canada (or something like that).
