Here is this random theroy I got to Sonic getting green eyes:
Since Sonic's world harnesses the power of the Chaos Emeralds, right? So, Sonic has been using them for quite some time. I think he's been using them to the point where their energy fused into his DNA strands and gave him new abilites like the homing attack. So that's my theroy.

Nice theroy, but he really got his green eyes from the Chaos monster from the Sonic the comic series, when Chaos ate Sonic he absorb some of the chaos energy from within Chaos making his eyes turn an emerald green.
But your theroy was really good! ^^
