How I do it: One. Make sure colour and lineart are on different layers. Two. Move colour 2 or more layers away from lineart. Three. On a layer above the colour, (that is not the lineart) shade with a one hundred percent opacity black. Four. When finished, fade the black with a 50 (or more) percent erasure. Five. Combine layers. (if you want to)
That works... I shade gradually with a large transparent brush, and I try to watch lighting and shadows. Watch my playbacks to see exactly what I mean.
