I can explain the whole thing. Bad Apple!! is a remix or arrange of a Touhou character (Elly) made into a song. You should totally listen to Touhou music! For example search for Lunatic Princess or U.N, Owen Was Her?

There are lots of them, and all were made by a single man (ZUN). Touhou is actually a shoot-the-bullet game. Search for videos of it when you have time :D.

What I think the Three Mischievious Faeries did:
Accidently broke Reimu's Shrine and then had Marisa use her Master Spark on it. (Because Master Spark totally fixes everything.)
Oh, and as for the *real* prank, they stole all the money from her donation box just for lulz.
